I am running 10.11.4 on a MacPro 3,1 which recently had problems with its original Nvidia graphics card. The problem began with kernel panics, as frequently as one every 15 minutes to one every two to three minutes. Initially I thought it might be memory and it took some time for me to isolate the problem to the graphics card. During that time my machine rebooted itself 20 or more times. I have 10.11.4 installed on the system SSD and 10.10.2 is installed on one of the internal drives. I noticed during the reboot frenzy from kernel panics that at least on one occassion my MacPro booted 10.10.2 rather than 10.11.4. I'm not sure how that happened, but I suspect that relates to my current problems.

Specifically, once I replaced the graphics card, with an upgraded card from MacVidCards, the hardware is working but I now have some issues with my software setup. In particular, it is asking me to set up Mail as well as some extensions like MailTags, Omnifocus and Default Folders X. I've also noted that while it has the correct iCloud account it is not logged into iCloud. I have checked the Keychain and that appears to have the current and correct information.

The Mail messages are physically on the drives, my 16TB internal RAID is intact and appears to be working just fine. It really appears to be something at the system level got mangled, reset, or confused by all the reboots while I was experiencing the graphics card failure.

I have both TimeMachine and CCC clone backups. However, before attempting a restore, I thought I would check here for suggestions as to next steps for getting everything back to where it was. I would prefer not to do a complete restore. I am wondering if it might just be some security check relating to iCloud which is the source of the problem. Or if I have to do a restore could I limit it to the system or portions thereof.
