So I got my iPhone 3GS back in September and my buddy jailbroke it for me and now I want to upgrade it to 3.1.3 so I can get all the new apps but I'm completely lost on how to do it. Anyone have a complete step by step tutorial that can show me how to do it? I read on another website to put the phone in 'recovery' mode and then upgrade right through iTunes but right when I get to that screen on iTunes it give me a prompt that I will loose everything, anyone have any advice? Oh by the way I don't have a Mac I only have a Windows based laptop running on Vista...thanx!

When you update your firmware you do lose basicly everything.
Then you can restore from backup thru itunes to get your contacts and other settings on your phone. And then sync back your apps, music, videos, ringtones etc..
Then you will have to install your JB stuff again.
If you dont care about an unlock you can restore to official 3.1.3 and use Spirit to JB it.

So basically all I'll have to do is put my iPhone in recover mode then plug it into my computer and run iTunes and hit the 'update' button and then run restore and that's it? Will I loose all my apps, themes, contacts and everything?
