New ATV3 issue with media library

Anyone experience backed up movies that are in their iTunes, that now have gone missing via the ATV? Really weird, it's happening with a Ripped TV SHOW, some episodes are listed and others not. Also these are not new imports?!

Not with TV shows - but i get random drops of films, they just disappear without reason.

It's so weird because nothing has changed hard drive wise or within iTunes all the episodes are in there. The ATV just randomly isn't displaying them?! So pissed!
