New iTunes will not automatcally sync new or updated apps.....

I downloaded the newest iTunes w/ the new fancy GUI. I do not really like it, but that is not the issue.

When I sync my iPad 2 and I downloaded new apps and updated ones through my computer, the new apps will not transfer over. I have to go to the Apps section and manually hit "Update" then it'll transfer to my iPad.

And "Sync All New Purchases" or whatever that checkbox is called is checked.

Anyone else experience this?
