I just got my new MacBook... Yay!!

I was wondering, is there any disadvantage to setting up my new mac by doing a time machine restore vs. doing a clean install ad then copying files over manually? Just wondering what you guys thought about that.
Does a time mahine restore copy over all preferences and system files, or just documents , movies, etc?

Also is there any reason for me to do a clean install / custom leopard install rather than just using the system out of he box? What does the factory leopard install include?
