We are new apple to the apple family. We have 3 iMacs 3 iPhones (only 1 active right now) and ipad2 and several iPods.

I am trying to set up the other 2 iPhones but I don't want my kids apps transferred to my iPhone. I need to read a document that explains what the apple Id is used for, how the iCloud works with each device or each account? Not sure which. how to get iTunes to syc to each phone from the owners computer and not mix music even though it was purchased on my apple id account.

Can someone Point me?

Try reading through the Apple ID Support page on Apple's website to start. There is a section for managing the account and even multiple accounts.
