I have a Nimitz Optibay in my Macbook Pro, and it is making this nasty clicking sound - it clicks like the SMS has locked the heads and then you hear the whirring noise like when it is powering up from idle. It's almost like it is trying to idle but the system will not let it. It sounds like it is trying to spin down the drive, but it is while it is reading.
I have had the dual drive setup for 3 months without a problem.
The drive seems ok, it worked fine when I pulled it out of the optibay. I wiped it, put 100 gb of files back on without a hitch. So, I put it back and it is still doing it.
I also put my optidrive back in to test the MBP logic board, and that worked fine too. So, it is some combination of the Optibay and drive.
