Just a quickie..

At the moment im saving all my work in a folder on my HD.. should that folder be in my HOME directory?

Use the documents folder in the home folder. Thats what its for. It kind of keeps you from putting crap all over your system. ;)

but why is it so important haha
Because when you use SuperDuper! or some other program to backup your user data, it's going to assume that it's all in your home folder like it's supposed to be, so should you ever need to restore, you're going to be sad that the files outside of your home folder weren't backed up. :D
 
You can always use aliases (soft links) to make a folder in your home folder appear to be somewhere else as well....

Unlike Windows "links" which are only links in name, unix/OS X links are transparent under most circumstances.

If you're the ONLY user of your Mac, there are no negative effects to keeping files outside of your Home folder. It just makes more sense to put them in there.

SuperDuper doesn't care where you're stuff is because it makes a complete backup of your HDD, not just your Home folder.

FWIW, if you buy SuperDuper, it comes with an option to backup just your user data.
