What is the best note-taking app for the iPad Pro 12.9 that gives the following functionality:

-Open an existing pdf and add pencil-written notes, text boxes, and images sourced from the internet or other pdfs

-Allows the mark-up pdf to be saved as a pdf and the added pencil-written notes and text boxes to be searchable
 
GoodNotes is my app to go for all the things you mention.
Probably the most tricky of your wishes is being able to search handwritten notes - which GoodNotes does excellently IMHO.
