[I am posting in this more general forum, as opposed to "El Capitan," because it may share an issue with iOS 9, and I was not sure of a better place to post.]
I have been a regular user of indentations when using Notes, with the hotkeys being ⌘-[ and ⌘-] to outdent/indent, respectively. There are a couple of ways I have seen this problem play out:
1) After increasing indentation, the blinking cursor will often not accurately display how far it has actually indented; begin typing, and all of a sudden, the indentation moves back a few spaces. (Ex.: the indent looks like it's gone 10 spaces out, but upon typing, it has only gone 5 spaces.)
2) Indentations do not persist from line to line; instead, they function much like "Tab" has historically done in the app. But, similar to 1), the cursor does not immediately reflect this; it appears to stay at that indentation after pressing Return, and then your text will appear at the very beginning of the line once you begin typing.
To briefly troubleshoot, I tried with one very old note from 2009, and for whatever reason, it did not have this problem. But every other note I've tried has shared this issue (including some from around that time).
As a sidenote, I also went into Notes on iOS 9 to see what I could do there, and though you can now indeed indent/outdent on there as well by tapping on the line and tapping the appropriate popup options, the same exact problem occurs: the indentation does not persist across lines, as the blinking cursor stays at the same indentation after going to the next line *until* you start typing, at which point it begins typing the text at the beginning of the line.
Can anyone else verify that this is happening, and do you think it is intentional?
