I went to CNN.com and received a pop-up asking if I want to receive "breaking news" notifications from them. How is this done? Is this just an RSS feed? Can any website setup a way to offer notifications through Mac OS?

Yes, through Safari. MacRumors has a notification option too.

I think it's not related to RSS. Virtually every site I visit has RSS but so far only MacRumors and CNN ask about the notifications.

It's not an RSS feed, but you should be able to set up any website to implement push notifications. You can find some of the technical details here.
