I fixed this, but figured I would share as it was a bit weird and may help someone in the future.

For a week or so my MP has refused to shutdown gracefully. When ordered to do so; it would restart instead. I was puzzled, but not overly worried as I figured it to be a Mavericks glitch and as I have a power button on the front; not overly inconvenient.

Anywhoos today the SATA power splitter arrived, as I had to 'steal' it from my USB3 card to power the second SSD on my Velocity Solo X2 card.

As I was fitting it in, I did actually start to wonder if that would cure my issue; and viola - Loki shutdown on command (Loki is my Mac Pro).

so basically the Mac would not shutdown gracefully with an unpowered USB3 card in situ (had my WD Passport drive connected to it).
