i was checking edu store on apple website and noticed that MBA is only $50 off and MBP $100 off.. Is that mean they don't want students to buy MBA?

The MBP is more expensive and likely has a larger margin to work with. There's only $20 discount on the mini. It is what it is.

Also they try to give students other benefits at time of sale in September. It used to be cheap iPods, this year (in my region) it's a $100 gift card for iTunes/Apps. Very very likely money you would spend anyway, so you have to take it into consideration.
