Optimization in the MacOS X sense is also called pre-binding. This process binds MacOS X apps to their underlying frameworks. If you don't pre-bind, this must be done when the app is next launched. Launchtime binding forces your apps to take longer to launch.
The takeaway message is that MacOS X optimization has absolutely nothing to do with the location of files on your hard drive. And another thing--it is my understanding that recent versions of MacOS X pre-bind automatically making manual pre-binding largely unnecessary.
