In IOS6 beta Is there a way open links from my mail or messages and have it open in the new youtube app as apposed to m.youtube.com?
 
I doubt that will ever happen. Apple has basically washed it's hands clean of Google with IOS 6. The only thing being left is that Google is the default search engine for Safari. Its why Google released their own youtube app after years of letting the one Apple had made, stay in place.

If I tap a link in the mail app it is going to m.youtube.com but if I tap a link on a google search results page in safari it launches in the new app.
 
Not sure about whether you can get the same behavior in third party apps, but when I typed in the full address to a YouTube page in Safari's address bar, iOS 6 took me straight to the new app.

Sounds like Google is calling up the app not Apple off their youtube page, it might be that Google needs to fix the call when it comes from the mail client.
