Only been a mac user for a month and settling in fine with my mac mini though recently have this issue and no idea how to stop it.

I will be watching a video file, or something on YouTube and suddenly the audio will be reduced and in the menu bar at the top get a orange mic icon and if I hover over it say its Facetime.

I not using Facetime, or any form of video call, often if I click on the wallpaper to hide all teh windows then back to what I was doing the icon disappears and volume returns to normal.

Any idea how I stop this from happening?

the orange icon means the mac is listening,
could be a number of options/settings, in my case it was in accessibility "listen for my name"
in your case it's obviously something to do with facetime, but thats what orange icon means
 
I get that its listening but what I do not understand is why its happening and how to stop it
 
i know. i was in the same boat, until i found a setting in accessibility.
i suspect it's something to do with facetime in your case, you will have to go through settings and find it :)
