I arrive to apple store -> order custom MBP -> they deliver it to the store in 1-3 days.

If not, is it possible to order online and do in-store pickup?

Yes, and it will take the same amount of time to be delivered to the store (likely more than 1-3 days) whether you order online from an Apple Store demo machine or from the comfort of your own home.
