I've been ripping my movies with Handbrake, and organizing them all in iTunes. DVD extras have kind of been a pain to this point; I have them marked as a TV show ("Movie extras",) with the name of the movie and feature (Casino Royale - Deleted scenes.)

Is there any way to connect the movies with their extras within iTunes? I have iTunes Media organization enabled, so I may just move the extras into the movies' folder, and if I want to watch them I can right-click on the movie in iTunes --> Show in Finder, and view them that way.
 
There is no easy answer. It sounds like you already know the limitations of iTunes and non-purchased movie extras. Just do what works for you. I would probably just list them as movies and make sure the film and its extras all have the same album information and go from there.
