Is there a difference? Are the animations and everything the same if I load them up on my iPad?
 
Animations? What are you referring to?

All iBooks files are ePub files. How they appear depends on how the files are coded, which often differs from publisher to publisher and even among books by the same publisher.

I was referring to the page turning effect. I know its not necessarily important, but I really like the way it looks:D

The page turning effect is not due to the file, but is rather part of the iOS, iBooks software. So there won't be a difference between books from the iBooks store and ePub files you add.

Well, you are not alone, I love that effect too! And as the other poster said, yes, that effect works with any epub books you put into iBooks, regardless of where you got the book.
