When downloading to make a OSX boot installer, is there any way that the download could cause some corruption that can create bugs after the install?

So what I'm saying is, when installing El Capitan, the install goes through without any errors, yet there are some bugs present that weren't there in the last OSX iteration?

No there is not. The download has a code inside the package that is used to verify the integrity of the download before the install starts. If the installer was corrupt, it would not run.
