I am a student planning on getting MPB 13.
What should I get to to run windows applications - Parellels or VMWare Fusion?

Both do the job well and have their fans and detractors
I use VMware Fusion and have no issues with it

Both have a trial version, and I would suggest you download and try them out yourself

You can also try VirtualBox (free)

Fusion or Parallels or Virtual Box (free)

Find out which one YOU like

Actually both of them have been updated recently. So was asking for a comparison w.r.t to the newer versions of each.

I think the answer to your question depends on what you plan to do with the
PC side of things.

For example, I have XP Pro and Windows 7 VMs in VMware. I use both to
resolve Word/Excel/PowerPoint compatibility problems with my clients. I
also use XP Pro to connect my wife's camcorder and download video files via
USB. I have downloaded PC files onto the Mac desktop, then fired up XP Pro
and installed those files off the shared PC desktop with absolutely no issues.

But I don't play any PC games. VMware is fine (and very fast) for what I
need, but it may not be for you.

Whatever you decide, get 4GB RAM . . .
