I'm helping a friend upgrading her iMac. There's 2GB PC2-6400 RAM in it currently but I have 4GB PC2-5300 memory lying around. I'm thinking that 4GB slightly slower RAM would be better than 2GB faster.

There should be no issues using PC2-5300 in a machine that's designed for PC2-6400 right? It will only run a bit slower?

Correct, it should work, macs are picky with memory however. You will have more benefit from the extra memory then the small speed difference.
