PDF Document Annotation

I'm a student doing research and I end up with a lot of pdf articles to read and it'd be useful if there were an application/pdf viewer that allowed me to make basic annotations. I'm talking about things like highlighting/underlining, (noting too complicated) preferably with different colors/transparency. I've been using preview's red circles and have become pretty annoyed with them, but don't want to waste the paper involved in printing out articles just so I can underline important parts.
