PDFs in iBooks disappearing

This has happened once already, Apple support wasn't very helpful.

Now it happened again.
Just opened my iBooks with all the PDFs and audiobooks (transferred manually from Macbook). Saw them for a split second, then all the PDFs disappeared - audiobooks are still there.

Why is this happening ? Is there a way to get them back ?

I am sick of all the iCloud and iTunes syncing.. 99% it just ruins stuff.
But I wasn't able to find a good 3rd party alternative to iBooks and I use the app a lot.
