Permission Problems

I just updated to 1.1.4 using ZiPhone 3.0. And for some reason I can hardly do any thing in Terminal without it whining about permissions. Even stuff like "cat .bash_history" doesn't work. I've scped files over to it but can't open them and I can't even delete them. If anyone has any ideas or fixes it would be great. Thanks.
