So my wife's iPhone speakers are going bad, the top one especially, I think she's been using too much isopropyl alcohol to clean it each day.

Would the apple store be willing to accept it like that for a discount on an upgrade next year or should it be repaired first?
 
She should be fine. As long as there isn't a significant damage (i.e cracks on screen or severe damage to the housing).
 
Won’t make any difference. They look at cosmetic and that it works. I have never had nor seen them check speakers.
