So, I had a ton of issues with my iphone for the last couple days. I wasn't even able to restore my device. It was stuck in recovery mode. I took it to an apple store and they replaced it. They said that the problem was most probably with the phone.

I was wondering, do you think it will be safe to sync my apps in itunes (instead of a full restore from backup)? I'm worried about maybe a bad app "ruining" the phone again or something! But, I don't want to manually install each and every app again.

What do you think?

I think there is no way we could know. If you suspect a bad or misbehaving app then I am not sure if I would do a restore from the cloud. Might be time to start fresh. I have always used iTunes backups and never had a problem but it sounds like you might have one for sure.
 
I would make a full backup via iTunes and then restore the new device from that backup. If an issue occurs that I cannot fix, I can always start with a blank phone again and just add the data / apps I want.
