My mom has been working on creating her own website and it have become a... well... mess. Somewhere she made a "protected directory." Would it be in iWeb, CyberDuck, or NameCheap?
 
Can you be more specific then "somewhere"?

Is this on the Mac itself, or when you navigate to a page on your browser? If the latter, could we get the URL of the page?

More then likely she has changed the permissions (chmod) on a folder with her FTP by accident.

That looks quite...bare. Judging by that, I cant see any files uploaded at all, except the domain-name folder that iweb always uploads.

Are you sure you havent accidently removed/deleted all your html files from your server, and forgot to re-upload them?
Most servers have a list of files they try to look for in a directory if none is specified. So, in order, they will try to look for : index.html, index.php , etc) If you remove all of these files then you get the view that is happening on your link.

Try uploading everything again to your root.
