When I try to upload my video content to Plex I am able to add the location of the files however when I get to the set content screen when I click the arrows on the top up and down nothing happens as if I didn't add anything. Can someone please help? Are their certain files Plex doesn't accept? I am attempting to upload .avi and .mkv

Plex should be able to work with those files, unless there's something funky with the underlying video data, but it should still see them. I have a TV Shows folder with all my shows sorted out into subfolders, and I just added the main TV Shows folder and it found and displayed all the videos within.

Are you using Plex .8 or .9?

You need to let Plex scrape the Web for information first. Use the built-in Media Manager, and wait – sometimes it takes a little time for information to appear.
