I had to take out the AC adaptor for a little bit. The battery went down to 95% when I was able to plug it back in. It now says "Battery is not charging," is this wrong? Or does it do this because 95% does not warrant a charge?
 
Yes that's normal. Very small charges aren't good for the battery, so the laptop won't start charging the battery until it's below 93% usually.

Intel-based computers may stop charging between 93 and 99 percent. This is normal. The batteries used in these computers are designed to avoid short discharge/charge cycles in order to prolong the overall life of the battery. Because of this, when setting the Mac OS X battery status menu bar icon to display charge state by percentage, you may notice that the reported charge stays between 93 or 95 percent and 99 percent. When the battery level eventually drops below 93 or 95 percent, it will charge all the way to 100 percent.

1 more question:
My battery charged to 100% my first 2 days (this is my 3rd day with my MBP), now it only charges up to 99%, thats normal too I'm assuming?
 
Unplug it, let it drain down to 85% or so, then plug it back in and let it charge. It should charge to 100% after that. (sometimes the charge from 99% to 100% takes a while)
