This just started this past week...

My drive bay fan (sounds like the one on the top) will randomly come on at full speed (4,000rpm) which is pretty dam loud at nite. Sometime it will stay on for a minute or two sometimes seconds and shut off...this is very annoying.

Any ideas?

Your fans and their operation are obviously monitored by the OS. Have you recently installed OS X and it could be a corrupted instillation? Might I also suggest performing a hardware check?
 
also when the fans come on full check activity monitor. an app might be taking up all the cpu load which causes the imac to become hot. force quit the app and then they should return to normal if you have no hardware problems… this is what happends on my MBP when an app freezes of im ripping one of my DVDs
 
Have not re-installed Mac OSX recently.

CPU will be 80-90% IDLE, no reason for fans to come on. I can be just browsing the internet and they will randomly come on, stay on for minutes and then shut off.

I will try the hardware check tonight. I need to use the disk for that right?
