Does anybody know why I get this or how I can fix it? It doesn't provide any details and I always opt to back them up and transfer them from my phone to my library in the following pop up.

iPhone 6 on 8.2

Yes. The popup I get after the one I posted asks if I want to transfer everything, which I always do.
 
If you download new apps or update apps directly on your iPhone then they won't be in iTunes. That's why iTunes gives you that message and asks if you want to transfer them.

Ahhh. So it's not that the apps aren't there, it's just warning me that the version currently on my phone isn't there?
