Hi guys and gals,

Is it possible to run two different Time Machine backups with one drive backing up the entire system (iMac) and one drive backing up just an external hard drive (Final Cut)?

Nope... whatever you setup in that exclude options list will apply to any TM backup from that machine.

You will probably be better off using an aftermarket tool like Carbon Copy Cloner or SuperDuper to automate backup of that other data set.
