PowerMac G5 Superdrive issue

I noticed that the drive on my dual 2.0 G5 was a bit finicky about the DVD's it would play. For some disks, it would give me an error message, saying it was scratched even if it would play fine on a DVD player or my Powerbook (and the DVD would have no scratches). But when I dumped the "Classic Preferences" into the trash, the problem disappeared. Anybody else have this issue or found this solution?
