If you're upgrading the base quad core as it is, the $2,299 model with the discrete GPU and Intel Iris only makes sense.

Yup, you're starting off with a different machine.

I'll always be cheaper to get a standard config over a BTO. Here you see that in that you get a better computer (includes a dGPU) for less money.
 
All of the 13" rMBP's have Intel Iris Graphics, the lower end 15" rMBP has Intel Iris Pro Graphics.

Higher end rMBP's have the Intel Iris Pro Graphics and a dedicated NVIDIA GeForce GT 750M.

Iris Pro Graphics adds a 128MB "L4" shared cache that the Iris Graphics does not have.

Yes it is well worth it. Mine is superb. Upgrade from 512 to 1TB of flash storage and you have the perfect Macbook. I can run iMovie and Civilization V in full resolution with no issues. It's great.
