Problem with getting EVERYTHING back from a restore from backup

I got an iPhone 5 a week ago, scratched and dented out of the box. I backed up my old 4 to iTunes and icloud, then restored the 5 from backup, everything was there, it was like a copy and paste to my 5. Then I got a replacement (flawless) 5 in the mail yesterday. Did the same exact thing, and everything is there except my apps! I tried re-restoring from both iTunes and icloud 3 times and it refuses to restore my apps. Is there something I'm missing here?
