I am planning to go on an 11 or so hour car trip (Sydney to Melbourne) soon and was wondering if leaving it charging (cigarette lighter) while using the GPS on my iPhone 4 will adversely affect my phones battery in anyway?

Your battery will be fine, assuming you're using charging equipment rated for your phone.

And in fact, you'll need to have the charger if you're planning on that long of a drive. No way the battery will make it while you're using the GPS. It's a battery sucker. On my 3GS in my truck I can drive for a couple hours and if I'm using the GPS my phone only picks up a few percentage on the battery meter. If I'm not using the GPS I can charge my phone from empty to damn near full in that time. The difference really is that dramatic.
 
I'm using a "griffin power jolt SE".

Yeah the gps is a real battery drainer. I've been forced to use the gps without a charger a couple of times.
