Is there a setting somewhere in Mac OS 10.11 to make the system prompt for permission to eject a device? Much as it does for shutdown. Something like 'Are you sure you want to eject this device?'. For drives with multiple partitions it always prompts.
 
I’m not aware of such a setting. Perhaps it would interest you to know that if you open Terminal.app and use the ‘cd’ command to change to a directory on the external device you would get such a prompt. You might be able to automate that somehow and put it into your login items...
 
I have an SSD that I'm using to house my VM files. I solved the problem by partitioning it with an insignificant size (<5GB) in the 2nd partition. Now it prompts me if I mistakenly try to eject it.
