Does anyone know if files converted with the PS3 preset will work on AppleTV
 
Yes, those settings will work. Though they may not be the highest quality settings for your specific media. They should be fine if you are just ripping DVD's and want 2 channel audio. If you want to change any of the options, see this link for what formats the PS3 can play:
