I purchased a Sprint 16gb iPhone 5 for my wife and mother in law. We set up a new Apple ID for my mother in law and she was able to update her software over wifi. My wife had an Apple ID from many years back; her phone won't let her software update over wifi; she must do so using iTunes. Is there are reason for this?

I am having the same issue with an iPhone 5 purchased on launch day. I think the older versions had a bug that wouldn't allow updates over WiFi. There is a fix for this issue mentioned in the release notes for 5.0.1, but you need to use a computer to update to that version if you are unable to do it over WiFi.
 
mybe your ios 6 have problem!
i suggest u recover all infomation in factory set!

have you tried this?

Plug the device that wont sync over wifi in, double click it under your devices, scroll down and make sure "sync with this iphone over wi-fi" is checked, then click apply.
