The scenario: Bought a MacBook 9 months ago on the educational discount at my school's bookstore. I've sold my iMac and am about to unload the MacBook to get a new unibody MBP.

Apple's policies indicate that a college student can buy 1 computer per year at the educational discount price.

If I buy the new MBP on Apple's website with the educational discount will they cross reference me with the receipt from the college bookstore and deny the transaction?

Is this a deeper moral issue that warrants me waiting 3 more months before purchasing?

Apple goes by Academic Year not Calendar Year, so the year changes June/July so you are in the clear.
