I have set my Gmail account on the Mail application built-in OSX as well as setting up my school email address. With my school email address, after I have received the email through Mail, it deletes it from the online database so I can only access my email through Mail. Is there a way to do that with Gmail? It would be easier to delete, organize my mail through just one single program instead of having to see the mail again on my gmail.com account.

Set it up as IMAP that way any changes you do in Mail will be reflected in gmail and any changes made in gmail will be reflected in mail. To set it up as IMAP follow the instructions given on gmail.
