I am not sure exactly how jailbreaking works. I know what it is and all, and I have had my iTouch jailbroken for months. I am just curious about exactly how it works. If, for example, Cydia was allowed into the app store (not that it would be, by any means), would all of the apps and tweaks, etc still work, even though the device hasn't gone through the "jailbreaking" process? Just wondering

Yes and no. Some of the apps/tweaks require root access to the file system. However, those that do not need this type of access, should work just fine in your scenario.
