I am sometimes annoyed when I have no new mail in the inbox, yet because I have mail in spam, it still shows up that I have unread messages.

Is there a way to mark all spam messages as read... or only have the inbox messages get counted?

Sure, go to Preferences, Rules (might have to click the arrow at the right end of the icon bar), then "Add Rule" and enter the following:

if any of the following conditions is met:
message is junk mail

perform the following actions:
move message to mailbox Junk
Mark as Read
