Question about restoring from a backup

I want to use a backup from my iPod Touch 4G (running iOS 5) on my new iPhone. If I do this, will there be system files remaining from when my iPod was jailbroken? Or are all jailbroken files removed when I upgrade OS? Basically what I'm trying to say is: is it safe to restore from a backup of an iPod Touch that was previously jailbroken but now clean?
