So I went to apple.com/iphone/buy to figure out what the pricing would be to upgrade to a 3GS.

Apple says this:
As a valued AT&T customer, AT&T can offer you an early iPhone upgrade with a new 2-yr commitment and an $18 upgrade fee.
* $299.00* — 8GB iPhone 3G (black)
* $399.00* — 16GB iPhone 3G S (black or white)
* $499.00* — 32GB iPhone 3G S (black or white)

Instead of paying an extra $100 for the phone, could I just buy the phone from apple, and have them activate it? OR do I ABSOLUTELY have to get a new phone through AT&T and pay the extra $100?

You will pay the same price at Apple. They will both offer your the "Early Upgrade" pricing. and that is $200 above the best rates (Upgrade Eligible).

Not sure why you think Apple is going to give you $100 discount, but maybe if you provide a few more details we can explain the situation.

My girlfriend is CONVINCED apple offers phones for $100 less than AT&T. Dont know where she gets the info though.
