Since I've had mu MBP 13" 2012, about 5 times day a message window comes up, but it only lasts about half a second so I can't read what it has to say.

Do you happen to have the OS X firewall turned on? There is a pop up window related to the firewall that asks if you want to permit a certain app to allow incoming Internet connections. You have to click allow once for each app like this, but I have noticed some apps the warning pops up quickly then goes away during subsequent launches.
Click the Apple at the top left of your screen then System Preferences, then look in the Security & Privacy panel under the Firewall tab.
