Were is the settings to play movies within safari ?

when i play a movie from a website it opens in a new window, but if the movie is embedded it will not play.

QuickTime settings can be found in System Preferences, under QuickTime. However, QuickTime won't play all formats so are you sure the movies that aren't working are compatible?
