Random Files and Folders Appear/Are Hidden

I've had a weird issue since the first beta release. Files and folders, randomly it seems, are hidden for no explicable reason. Here's a screen shot of a bit of my user folder:

These are only folders here but the point remains. This isn't much of a problem really, more of a curiosity, that I'm wondering if anyone else has experienced. If you have, have you found a solution that remains through updates?

Shift-Command-Period will show/hide invisible files in Finder.

Of course, I know all about that; they're showing in the screenshot . I just mean it's weird that files and folders that *shouldn't* be hidden are and it happens randomly.
