So I just got my first MacBook, having used Windows for the greater part of my life I have some questions about the native Messages app in Mountain Lion. I've searched this forum but couldn't find this issue described before (on MacRumors or elsewhere), if it's already been discussed and I failed at finding this information I apologize and would appreciate if you could point me in the right direction.

The issue
I've added my Facebook account to the list so that I'll be able to chat without keeping an additional tab open in Chrome. While this works great when chatting with someone who is online at the same time as me, it seems that I'm not able to fetch or receive messages sent to me while I've been offline with the Messages application (instead I have to read these messages on Facebook).

So my question is; can I do anything to "fix" this - and if so how, or is this behavior expected within the Messages application?

If this behavior is as expected and not something I can solve on my own I'd greatly appreciate any tips on alternative applications you find useful for this type of chat/instant messaging connected to Facebook.
Also I'm wondering what kind of notifications from Facebook that should show up in the Notification Center, as I'm currently only getting alerts about events and the occasional comment/reply on posts (no messages or likes etc.).
